This would take a bit of work, but one way to measure the inside would be   
to cut a piece of plywood slightly smaller than you think would fit. Then   
screw slotted pieces of wood around the rim and, supporting the piece
where you want the bulkhead, move the pieces in or out until they contact   
the inside of the hull, and then tighten the screws. Then make a
cardboard template from the result and try the fit.

Or use rotating "cams" instead of slotted pieces. Or use cardboard and
tape instead of plywood and screws.

For materials you could lay up a multi-layer sheet of fiberglass on a
flat surface or use a thin sheet of marine plywood waterproofed by
painting with West System epoxy and/or an epoxy paint. The fiberglass
has the advantage of being translucent, which is handy when you are
trying to see what is in the recesses of the compartment.

Mind you, this is just off the top of my head; I've never done anything
like this. :-)
