I got the same rotten odor in my Aqua Sox after paddling in a local lake. I
thought it was algae. Anyway, I soaked them in 1 part chlorine bleach to 10
parts water, rinsed them thoroughly, and the smell went away ...., for awhile.
A couple trips later it was back again so I now routinely soak and rinse them
after every use.

Immediately after removing your boots try rinsing them well in fresh water.
Every two or three trips rinse the boots in dish washing detergent that
seems to be just as effective as sink the stink. I've no idea why dish
washing liquid works when regular laundry soap doesn't?
