I fill any deep scratches with flow coat after preparing the surface. This
is mainly to avoid other paddlers making adverse comments about the boat,
rather than any structural need.

On my boat, at least, the outer surface is gel coat, and is repaired with
flow coat, as for the deep hull scratches.
"The deck lines ..." I'd go for replacing these with braided low stretch
cord, but increase it to 6 mm or 8 mm, much easier to grip without cutting
into your wet soft fingers.
"Also, how tight should I make the deck lines?" Firm enough to lie close to
the deck, but just slack enough to get a hand under anywhere.
"the hatch covers..." I'd replace these. A blown hatch cover in surf or a
capsize is a big disaster.
"the rear hatch is missing the elastic bungie..." 6 mm bungie, sewn and
whipped together with about a 1" overlap.
Just ideas.
