My current car doesn't have a moon roof, largely because I decided that it's not worth spending the extra money for it if you're going to put kayak racks on the car. I had a moon roof on my previous car,a Mercury Mystique. I had no problems, but I did find that having the racks on the car created so much noise that it was no fun to ride with the moon roof open. It was actually somewhat better (better, but not actually good...) when the kayak was on the car. For some reason, it was less noisy then.
