I just returned from a kayaking trip to Clayoquot sound (one of my
favorite areas), where we found lots of prints (some maybe 4 inches
long) on some of the beaches.  Way back when, I remember books like the
Boy Scout handbook that identified various footprints, but for now I
don't seem to have any such guides.  Does anyone know of any web sites
or other references that identify footprints for the kind of animals sea
kayakers would be interested in (like bears, wolves, cougars, raccoons,
etc)?

There are probably a number of good books.  I have no idea which might be the 
best.  The only one I have is:  A Field Guide to the Mammals (Field marks of 
all species found north of Mexico)  by William H. Burt and Richard P. 
Grossenheider, The Peterson Field Guide Series, The Riverside Press, Cambridge, 1964.

If you are looking for a very cost effective series of plant/animal ID 
books - check out the "Finder" series:

Notice that they have a Track Finder book - and about 20 others.  All of 
these are small - and only $3 or $4 each.

They work quite well - most are set up as dichotomous keys - which are very 
simple to navigate.  You won't find lots of pretty color photos (line 
drawings only) but hey, for < $5 you wouldn't expect more.

Usual disclaimer, I don't know them nor do I own the company....
