I almost always wear booties to protect my feet from the inside of the fiberglass hull. This means that my heels don't actually rub on the hull when I paddle. However, I have used think high-density foam panels that I've glued to the bottom of the hull where my heels rest. This was in a w/w boat with very little room for my feet (I had to point them like a ballerina on her tippy-toes).

Dave Kruger probably has some sort of chemical wizardry to help, too.
