I've done several trips into that area, and in fact will be taking the 
regular ferry to Prince Rupert in mid-August, then paddling from there to 
Klemtu (near Bella Coola)and taking the last "Discovery Coast" ferry out of 
Klemtu.
The first couple of weeks of September can often be very dry and calm (but 
still, allow weather days).
The Discovery Passage ferry is very-kayak friendly - they have rolling kayak 
racks, and can wet launch and land you with a little dock they set up on the 
front of the car ramp.
However, the last Discovery Passage ferry of the season leaves on September 
10.
Mid to end September the weather is starting to go into winter mode (more 
gales), but if you factored in a lot of weather days, you might consider a 
"circle trip" out of Prince Rupert. The Prince Rupert Ferry runs year 
'round.
