For day trip, overnight, or maybe even 3day/2night you might consider

1. Gulf Island National Seashore to Perdido Key
This is south of Pensacola
Primitive camping on Perdido Key Bay side.
Can paddle in Gulf, Pensacola Bay, and Big Lagoon


2. St. Joseph Peninsula 
This is just west of Apalachicola
Picked as one of best beaches in U.S. 7 miles of foot/boat access only
beach with primitive camping.  Start in St. Joseph St. Park

3. Indian Pass to St Vincent Island to Little St George.
Just east of St. Joseph Peninsula.  Neat hiking on St Vincent Island but
must go to Little St. George for camping.  
Can paddle in Gulf and in Apalachicola Bay.
Can extend trip to St. George Island (St George Island State Park)

For multi-day or multi-week trip

1. Ten Thousand Island section of Everglades National Park
Located south of Naples at Everglade City.  
Can paddle open water out to camping on keys or more protected water on
inland waterway, or a loop that includes some of both if you have enough
time.
