Open cell neoprene can leak, but lots of neoprene, especially in 
water sport use, is closed cell.  I'd suggest a test to make sure - 
pool some water on the cover and see if it leaks - leave it for quite 
a while to make sure.

Are there any sewn seams in the cover?  If so, they could be leaking. 
Aquaseal will do the trick on that.

If the whole cover is leaking (as in open cell) there's not much you 
can do - except take the maker to task over his choice of materials!
