I've got a moon roof on my 96 Integra GS-R and it's hauled boats 
perfectly fine.  Being able to look up at the boats is nice.  The 
biggest thing is remembering that you can't open the moon roof with the 
bars up there (at least if you have the type of moon roof that pops up 
and slides above the roof).

My one downside applies to any rack you clamp to a roof.  It scrapes 
the paint at the door frame and leaves footprints where the rubber feet 
sit on the roof.  Next car I get will either have a built in rack or 
I'm getting a Hidden Hitch and trailer (which would probably help my 
gas mileage).

I've got a Mini Cooper S. Mini has attached the factory racks directly to
the roof and frame by pre-locating (by design) the location for the roof
racks. It has a dual sun-roof (fore and aft) and with the Thule j-racks I
carry two in the saddles and one in between. No worries at all. Mini claims
a 260lb weight capacity.
