I would like to put some padding on the floor of the
kayak.  This padding would essentially go under the
heels of my feet.  Most foam products will get
waterlogged.  What should I use?  Thoughts?

What you want is called "closed cell" foam.  It doesn't get  waterlogged.  It 
is often used to fit out kayaks, particularly white water  boats, so you 
should be able to find it at a store that caters to that  crowd.  It comes in a 
variety of thicknesses.  I'm not sure what you  should use to fasten it to the 
floor of the kayak.  I'd probably try marine  goop first.

The 'skins' from a closed cell foam block works even better:

They have a tough upper surface that stands up to wear better than 
unprotected closed-cell foam foam.

I too would be interested in what others are doing. i've taped "mouse pads to the kayak floor or used my broad brimed canvas hat. Not ideal. Looking for suggestions too.

I have 1/2" closed cell foam slightly trapeziodal rectangles (some are nominally 9"x9", some 12" x9") marine gooped to the floor of all my boats -- I have severe heel problems, and this helps, but isn't a complete solution.

A friend who recently completed the Everglades Challenge for the  
fourth time uses a full length Thermarest pad as a continuous  
seatback, seat, thigh cushion, heal pad and spiritual wellness  
center.  It looks a bit goofy but he is the most content paddler I know.

I considered this, but was warned by the salesrep that
the pad would become water-logged.

It is an interesting idea.  One challenge in kayak
tripping is finding enough space for all your gear. 
Making your mattress double as a cushion would save
space and add comfort.

Thin or medium thickness minicell pads.  Won't absorb water.  Bevel the
edges to make it last longer.
